How to upload the simple LED program in arduino/arduino pro mini using command prompt

I sure don't know, but I would probably look at the Arduino documentation to find out.

You can do so with Linux... As for windows... I'm sure you could call the binary from cmd prompt and pass the file to it as an argument... but now I'm caught with the question "why would you need to do this?"
